Colorado Cord Blood Bank Description: The University of Colorado Cord Blood Bank (UCCBB), a major component of ClinImmune Labs, has a seventeen year history of collecting, processing, banking and distributing cord blood for human transplantation. Flow Cytometry Description: Using flow cytometric analysis, high-speed cell sorting, and multiplexed fluorescent microsphere assays, the Flow Cytometry Shared Resource (FCSR) can perform a wide range of assays supporting cancer research, including cell cycle, cell proliferation, apoptosis, cell viability, cell signaling, stem cell detection, fluorescent protein analysis and cell phenotyping. These assays are crucial to understand how cancer derails normal cellular processes to cause disease.

FCSR has two sites, one at the University of Colorado Anschutz Medical Campus and one at National Jewish Health. The FCSR also serves as the Flow Cytometry Core for the Gates Stem Cell Center and the CU Skin Diseases Research Cores. We provide a consultation to help those CU Cancer Center members with little flow cytometry or immunology background to design appropriate experiments.

Human Tumor Model-Based Databank

Description: The Human Tumor Model-based Databank Shared Resource assists University of Colorado Cancer Center investigators to establish their advanced disease specific models, and will develop a coordinated effort to create an –omics database that can be used for integrative analyses and queried remotely. Currently there are several-characterized disease-specific direct patient tumor models (DPTM), totaling close to 250 unique types. While it would be redundant to replicate this, a coordinated effort to give access to investigators to the multi-platform genomics data that is being generated is a unique opportunity.

Description: The Pre-analytical Evaluation and Molecular Testing (PEMT) Service ensures the use of adequate and accurately classified tumor and ancillary specimens for molecular testing, and the application of specific predictive and prognostic molecular tests to appropriate tumor types for correlation with outcomes.

Services: • Retrieval of appropriate materials for testing (fluids, blocks or slides) from biospecimen archives • Review of histological slides to confirm diagnosis and ensure adequacy of specimen • Selection of appropriate technology for nucleic acid extraction (microdissection or coring of the block) • Preparation of sections for DNA sequencing (including for use with multiplex platforms [SNaPshot]

Pharmacology Description and Mission: The CU Cancer Center Pharmacology Shared Resource (PSR), located at Flint Animal Cancer Center at Colorado State University in Fort Collins, Colo. was established to work with researchers and clinicians in a collaborative manner to design and implement studies to measure xenobiotics (drugs, toxicants, natural products, etc.) in biological systems and matrices.

• We are an analytical laboratory focused on drug measurement. • We help investigators with study design, sample collection, sample analysis and data

Description: The Protein Production, Monoclonal Antibody, Tissue Culture Shared Resource (PPSR) supports basic and translational research at CU Cancer Center Members with validated cell lines, preparation of hybridomas, production of monoclonal antibodies, isolation and titering of baculovirus expressing recombinant proteins, and large scale preparation of recombinant proteins and monoclonal antibodies.

PPSR provides centralized services to produce cancer-related proteins for CU Cancer Center members to study their mechanism of action in identified drugs and cancer-related biomarkers.

Tissue Biobanking & Processing

Description: The TBPSR provides personnel and expertise for biospecimen collection, processing and distribution; laser capture micro dissection (LCM); creation of tissue microarrays, and imaging and image analysis platforms.

The facility has more than 12,000 square feet of total workspace with 100 freezer bays and is fully equipped with an Arcturus XT LCM instrument with IF and UV capabilities, three Beecher Tissue Arrayers, an Aperio XT and two Syncroscopy tissue imaging systems and supporting computer systems.

Laser Capture Microdissection

Service

Description and Services: Laser Capture Microdissection (LCM) is a technique that allows scientists to lift specifically targeted cells from a section of tissue, leaving behind unwanted cells that could contaminate the molecular purity of subsequent analysis. This technology, which was developed in the late 1990s at NIH in collaboration with bioengineering and cancer pathology groups, is precise, accurate and semi-automated.

LCM uses a laser beam to activate a special transfer film. The film bonds to cells that have been identified and targeted by microscopy. From this film, macromolecules can be isolated and studied in downstream analyses.

An infrared (IR) laser is used for single cells and small populations of cells, while an ultraviolet (UV) laser can be used for large populations of cells. Starting tissue sections (5-7um) can be frozen or fixed/paraffin embedded, however it is ideal to use frozen sections for most downstream applications.

Objective: The objective of the Histology (Morphology and Phenotyping Core) is to provide investigators with the tools and expertise to process and analyze tissue samples. Although all tissue samples can be processed by the Core, the Core particularly specializes in skin samples.

Biophysics Description and Expertise: The Biophysics Shared Resource Facility is a user facility owned and operated by The Program in Structural Biology and Biochemistry at the University of Colorado. We opened our doors in early 2001 and have since served a wide variety of researchers on diverse projects in both academia and industry.

We currently have resources to study biomolecular structure and thermodynamics with surface plasmon resonance phenomonen, CD/ORD, ITC, DSC, fluorescence spectroscopy, and analytical ultracentrifugation (AUC). Mass spectroscopy, LC/MS/MS, HPLC, amino acid analysis are also available.

The Facility provides professional collaborations, training, and instrument time to researchers associated with both nonprofit organizations and private institutions. After a user is trained, they may use the instruments independently.

Xray Crystallography Structural Biology Shared Resource at CU Cancer Center

Description: The X-ray crystallography facility was set up in 1999. The facility is fully equipped for biomolecular crystallization, crystal screening, data collection, data processing, structure-determination and model building. It currently has a a Rigaku Micromax 007 high frequency microfocus X-ray generator, a VariMax high flux optic with adjustable divergence, an AFC11 4-axis goniometer, a Pilatus 200K 2D area detector, and an Oxford Cobra cryo-system. HKL-3000R is used for data collection and processing and is run on a Linux CentOS Dell Precision Workstation.

Biological Mass Spectrometry Facility

Overview: The goal of the UCD Biological Mass Spectrometry Facility is to provide investigators with the capabilities to identify, characterize and quantify biomolecules present in tissues, cells and biological fluids. The Facility houses both Proteomics and Metabolomics Cores, which aims to assist members with solving difficult or previously intractable problems in biomedical research. Methods for biomolecule isolation, separation, quantification, identification and bioinformatics analysis, together with expert guidance in study design, are integrated into expertise offered by the Facility. The Facility has access to diverse analytical technologies thereby allowing investigators to adopt multiple strategies and to independently verify their findings. The Facility also provides training in proteomic and metabolomic analysis and experimental design.

Description: The High Throughput and High Content Screening (HTS/HCS) Core Facility specializes in chemical biology as it relates to drug discovery, biological probe discovery, and phenotypic characterization of small-molecule effects on cellular systems. ACCORDS: Adult and Child Center for Health Outcomes Research and Delivery Service

Description: ACCORDS replaces the SOM Center previously entitled “COHO.” The new name highlights the focus on the entire life spectrum as well as on “delivery science,” encompassing comparative effectiveness, patient-centered outcomes and implementation and dissemination research, which is in line with key funding sources. The Center encompasses both a Child Program (previously called “COR”) as well as an Adult Program which are fully integrated to share key administrative and research resources, thereby achieving economies of scale. Infrastructure support is provided jointly from the Children’s Hospital Colorado (CHC) and the Dean’s Office, SOM.

Qualitative Core Objectives: The Core provides mentorship, training, and research assistance to faculty, investigators, and trainees interested in qualitative research. Core-affiliated faculty are available for mentorship and consultation on qualitative research methods, theory, and application.

Key Activities: The Core provides regular training on a variety of qualitative methods to interested members of the university community and community partners. These methods include, but are not limited to, in-depth interviews, key informant interviews, focus groups, ethnography, and grounded theory. The Core provides resources, including research staff trained in qualitative data collection and analysis, to faculty and investigators whose work involves qualitative components. Practice-Based Research Network (PBRN)

Description: Colorado Public Health PBRN (COPHPBRN) is a network of Colorado’s local public health agencies, state health department and researchers at the Colorado School of Public Health and the University of Colorado School of Public Affairs with a focus on Public Health Services and Systems Research. The network is housed at the Colorado Association of Local Public Health Officials (CALPHO) and co-directed with faculty from the Colorado School of Public Health.

Key Activities: PBRNs are ideally suited for studies that require engagement of primary care medical practices such as pediatric, family and internal medicine practices. These studies are in partnership with our member practices and seek to serve goals for not only completing the research, but also providing evidence on how to support primary care practice delivery and leave the practice with improvement strategies and new information. Studies focused on recruiting patients for a specific treatment or test are often not the most appropriate use of a PBRN.

Biostatistics and Analysis Description: The Biostatistics and Analysis Core is made up of both Doctoral and Master’s level biostatisticians, epidemiologists, and data analysts. Areas of expertise include pragmatic trial design (cluster randomized designs, stepped wedge design, and multilevel modeling), as well as missing data in longitudinal studies, repeated events models, database design, and SAS programming.

CNS Description: Members of the Center for NeuroScience may be students, postdoctoral fellows, residents or faculty of the University of Colorado, as well as the hospital affiliates of the SOM; including the University of Colorado Hospital, The Children’s Hospital, Denver Health Medical Center, the Denver VA Medical Center and National Jewish Hospital, with an interest in neuroscience. Microscopy Core (Core A) - RMND

Advanced Light Microscopy Core

Facility

Description: The Advanced Light Microscopy Core (ALMC), houses a variety of microscopes including a Zeiss 510 confocal microscope that will be equipped with a metadetector for simultaneous detection of multiple emission wavelengths with funds provided by our NINDS grant. The facility also includes a deconvolution microscope, a total internal reflection (TIRF) microscope and a rotating disk confocal.

Mission: The mission of the Advanced Light Microscopy Core is to facilitate labs from School of Medicine at University of Colorado Denver with access to advanced imaging research instrumentation at a reasonable price.

The core is currently housed within two buildings on the Anschutz Medical Campus: on 7th floor in Research 1 North and on 7th floor in Research 2. Training and support is provided for all ALMC instruments at no charge.

Electron Microscopy Center

Description: The Electron Microscopy Center in the University of Colorado School of Medicine is a multi-user/service facility, administered by the Department of Cell and Developmental Biology. The mission of the EM Center is to provide biological-biomedical researchers with state-of-the-art instrumentation; conventional and energy-filtering transmission electron microscopy; and image analysis on a recharge basis.

Targeting Vector Core (Core B) - RMND

Description: The core specializes in generating gene targeting and transgenic mouse models. The core has been serving the University of Colorado community since 2005. In that time, we have made over forty vectors including knock-in, knock-out, conditional knock-out, traditional transgenic and BAC transgenic. We have also developed specialized vector models for knock-in at the ROSA26 locus. For gene targeting models, our success rate for correct ES cell targeting is 95% and for germline transmission is 100%. The core also offers additional support services such as ES cell screening, BAC purification and mouse genotyping.

Zebrafish Transgenic Core (Core C) - RMND

Description: The NINDS P30 Center Zebrafish Core has three Specific Aims: • Create transgenic lines of zebrafish that express different fluorescent proteins in specific populations

of pre- and postsynaptic neurons • Create transgenic zebrafish strains that express genetically-encoded calcium indicator dyes in

specific neuronal populations • Maintain transgenic and wild type zebrafish strains for the UCD neuroscience community

During the first year of the grant, the fish facility at the Fitzsimons campus is being optimized and we are focusing on Aim 3. In subsequent years, Aims 1 and 2 will be a priority. The Core can cover the expenses associated with breeding wild type fish for pilot experiments.

Equipment: 1 manual milling machine with digital readout; 1 CNC milling machine (full 3-axis automation); 2 Lathes (one high-precision); 3 wood/metal-cutting band saws; 1 table saw; 1 precision surface grinder; 1 drill press; 1 12" disk/6" belt sander; 1 52" shear; extensive tooling & precision measuring devices

The shop routinely stocks a modest amount of material (acrylic, aluminum, brass, hardware) for small projects. Shop labor is provided at no cost to members of the Neuroscience Program.The shop labor rate is $46.30/hour for members of the Neuroscience Program and $89.78 for all others. Charges are based upon project time and material costs. Payment for services is made with a current university speedtype number.

Animal Behavior Core - CNS Description and Services: The Animal Behavior Core provides investigators with access to high-quality behavioral testing equipment for mice and rats as well as consultation in all steps (from planning to publishing) of behavioral studies. In addition, the Animal Behavior Core provides: • Experimental strategy development: test selection, protocol design, and power analysis for proper

selection of animal numbers. • Behavioral testing: on-site training, pilot testing, and coordination with the animal facility. • Behavioral data analysis: tracking software, statistical analysis, presentation of results. • New task development: the Animal Behavior Core staff is available to help develop or institute other

behavioral tasks tailored to meet the needs of a specific project.

Real Time QPCR Core - CNS Description: The core provides real time quantitative PCR services, including gene expression and copy number variation (CNV) analysis. Gene expression analysis is done using the relative standard curve method and an appropriate endogenous control.

• Gene Expression: The listed price is for initial consultation with client, reverse transcription and gene expression of your samples using real time PCR and data analysis and review. he assay (primer/probe) for your gene of interest is NOT included. This must be ordered separately by the client. All samples are run in triplicates.

The plate set-up price includes the set up of a 96-well plate, with all necessary controls. To the plate det-up price add the price per sample based on how many samples you will be running. A maximum of 8 samples can be run on a 96-well plate. Another plate set-up fee will be charged for each additional 96-well plate needed to accommodate your number of samples.

• CNV: The plate set-up price is for initial consultation with client, analysis of your samples and data review. The assay (primer/probe) for your gene of interest is NOT included. Optogenetics Core - CNS Description and Services: The Optogenetics Pilot Program falls under the Department of Physiology and Biophysics. The goal is to facilitate the incorporation of optogenetics methods into existing research programs at the Anschutz Medical Campus. Optogenetics encompasses a set of methods by which cellular function can be manipulated with light, allowing unprecedented spatiotemporal control of a rapidly expanding set of biological activities. We hope to make this set of tools more accessible to novice users on campus via the following services: • Design and fabrication of light sources and delivery devices for in vivo/vitro optical stimulation. • Consultation on adopting/optimizing the use of optogenetic methods • Construction and maintenance of a confocal microscope for ex vivo and in vitro optogenetics and

electrophysiology experiments • Design and production of custom hardware components • Supply equipment to assist optogenetic experiments

CardioVascular BioImaging Core Goals: Dedicated research facility for the acquisition and analysis of state of the science ultrasound imaging of the heart and vasculature. The Core allows researchers the ability to comprehensively assess vascular and cardiac health using the most advanced ultrasound and echo technology available. Investigators will also benefit from a centralized imaging processing center.

Cardiac Imaging Description: Latest echo technology, including real-time three-dimensional (3D) and 4D, and speckle tracking imaging. Real-time 3D and speckle tracking echocardiography are new technologies that give accurate measures of regional and global cardiac function. These technologies rival information obtained by more expensive modalities (like cardiac MRI) and have been used to detect subtle changes in both ventricles and atria in many disease processes. Together these ultrasound-based modalities provide non-invasive and cost-effective measures of CV health which can detect preclinical dysfunction, inform prognosis, assess risk, track responses to CV therapy, and assess CV side effects of non-CV therapies. Additionally, when combined with vascular assessments, these tools provide researchers with a complete evaluation of cardiac-vascular coupling that is affected by many disease states.
