OBJECTIVES

- Define the scope of quantitative approaches in proteomics- Be aware of the different quantification strategies- Be able to implement an experimental approach, from sample preparation to critical analysis of the dataobtained

PRE-REQUIREMENT

A first experience in proteomic analysis by mass spectrometry

For example, to have taken the course "Caractérisation des protéines par spectrométrie de masse dans lecontexte de la protéomique" (Ref. 20156, this catalog) or equivalent level

TRAINING PROGRAMME

Lectures (30 %)- Global approaches:. label-free quantification (DDA, DIA, pSMART). metabolic labeling: SILAC, dynamic SILAC, pulsed-SILAC, other metabolic labeling strategies. chemical labeling: iTRAQ, TMT and derivatives, other labeling- Targeted approaches: SRM / MRM, PRM (relative or absolute)Practical training (50 %)- Sample preparation for TMT labeling and label-free quantification- LC-MS/MS acquisitions on the instruments (Orbitrap mass spectrometers)Trainees can bring two samples for educational purposes (contact trainers for practical details)Data analyses workshops (20 %) - Presentation of the main data analysis software in quantitative proteomics- Establishment of the analysis procedures according to the type of quantification desired (relative orabsolute)- Evaluation by trainees of different software solutions

Mass spectrometers: Orbitrap Fusion Tribrid, Orbitrap Q-Exactive Plus, MALDI TOF/TOF 4800+Chromatography : nano-LC-Easy 1000, nano-LC-Easy 1200, RSLC U3000 DionexThe laboratory has autonomous computing resources (Alineos Cluster) and dedicated software suites(MASCOT Site License, Peaks, Progenesis Qi, Byonic, Pinnacle, Proteome Discoverer, Skyline Open SourceLicense) which can be used depending on the needs during the training session.
