You need a single image or a series of images for analysis. CellProfiler provides you with a number of sample images and tutorials to get started.

This area of the start up screen is where you build a Pipeline,
a procedure the program follows to process a series of images.
You can also save and reload existing Pipelines

To view any image in your selected series, just double click on the image name.
Pipeline
Each step in a Pipeline will need some settings. In this case, LoadImages is the first ‘Module’ in the Pipeline. This Module will load the image/s for analysis.

Each Module has a Help file, to explain each setting in the module.
Set to 10.jpg, the module will load every 10th image for analysis
Press Analyze Imagesto run the Pipeline

Output:
Each Pipeline will process from one image to a series of images and produce visual and analytical results
In this result, the Pipeline produced images showing the selected cells and a Cell Count, 16 cells.
In this series of images, every 10th fluorescent image was counted, then sent to Excel for further analysis.
The Pipeline processed 42 images in 237 seconds, (4 minutes).
