1.1 Using this manual

Read the operating manual before you operate the device for the first time.Please view this operating manual as part of the product and keep it somewhere easily accessible.If this operating manual is lost, please request another one. The current version of the operating manual can be found on our website www.eppendorf.com.This operating manual is an addition to the operating manual for epMotion 5075 with epBlue and may only be used in combination with it.

EESP Electronic Sample Protection. The lowering time and contact pressure of the heated lid are

electronically controlled to minimize non-specific annealing and evaporation.

MMMC™ MultiMediaCard™. Storage medium or memory card. For the transfer of PCR programs,

protocols and log files between different control panels or between the control panel and a PC. Data on the PC can be read in using an external MMC card reader (not in delivery package). The MMC can also be used for data protection and software updates.

PPCR Polymerase Chain Reaction. In vitro method for amplifying DNA fragments. The

Mastercycler ep has been specially designed for performing PCR.

PIN Personal Identification Number Numerical password to protect user accounts from unauthorized access.

SSteadySlopeTM The SteadySlopeTM technology for the gradient blocks ensures that the very high heating and

cooling rates are identical in gradient operation and normal operation.

TTriple circuit

technologyThe thermoblock is controlled by three independent control loops. This is necessary to produce temperature gradients and leads to improved temperature homogeneity.

All Mastercycler ep-thermomodules feature extremely fast heating and cooling rates. Triple Circuit Technology ensures a homogeneous temperature distribution and enables the generation of specific temperature gradients for PCR optimizations. The ESP heated lid technology avoids the preheating of samples and minimizes unspecific annealing.

SteadySlope SteadySlope Technology ensures that the heating and cooling ramp rates for thermal modules are identical in both gradient and normal operation. That means you can expect identical temperature control characteristics in both optimization and routine experiments, as well as a reliable transfer of the optimization results to the routine application.

Control The Mastercycler ep is controlled via the epBlue software.

2.3.1 Features of the Mastercycler ep variants

2.3.2 ESP heated lid

All variants of the Mastercycler ep are equipped with ESP heated lid technology. The lowering point and contact pressure of the heated lid are controlled completely electronically. The correct contact pressure is calculated automatically and selected so as to minimize evaporation effectively. Due to the controlled lowering point of the ESP heated lid, the samples are thermally protected during the heating-up procedure. ESP technology prevents the heated lid touching the sample tubes during this heating-up process. This minimizes heat entrained into the sample, so reducing the risk of non-specific products. The ESP heated lid performs automatic tube height adjustment for all sample tubes and PCR plates. The ESP heated lid is available in two variants, one for manual closing and a motorized heated lid. The manual heated lid needs to be manually drawn forward over the thermoblock following sample loading. The motorized heated lid is automatic and does not need to be manually drawn to the front position.

3.1 Warnings for intended use

Read the operating manual first and follow the general safety instructions below before using the Mastercycler ep.

DANGER!

Danger of explosion!Do not operate the device in areas where work is completed with explosive substances.Do not use this device to process any explosive, radioactive or highly reactive substances.Do not use this device to process any substances which could create an explosive atmosphere.

DANGER!

Electric shock as a result of penetration of liquid.Switch off the device and disconnect it from the power supply before starting cleaning or disinfecting work.Do not allow any liquids to penetrate the inside of the housing.Do not complete a spray disinfection on the housing.Only reconnect the device to the power supply once it is completely dry.

DANGER!

Electric shock.Switch off the device and disconnect the power plug before starting maintenance or cleaning work.

WARNING!

Damage to health due to handling infectious liquids and pathogenic germs.Observe the national regulations for handling these substances, the biological security level of your laboratory, the material safety data sheets and the manufacturer's application notes.Wear personal protective equipment (PPE).Follow the instructions regarding hygiene, cleaning and decontamination.For complete instructions regarding the handling of germs or biological material of risk group II or higher, please refer to the "Laboratory Biosafety Manual" (source: World Health Organization, current edition of the Laboratory Biosafety Manual).

WARNING!

Risk to health and bio hazard when operated with lid open. The tube lids may pop open at high block temperatures.

Close the lid of the device when heating samples.

WARNING!

Lethal voltages inside the device.Ensure that the housing is always closed and undamaged so that no parts inside the device can be contacted by accident.Do not remove the housing of the device.Do not allow any liquids to penetrate the inside of the housing.Do not allow the device to be opened by anyone except service personnel who have been specifically authorized by Eppendorf.

WARNING!

Risk from incorrect supply voltage Only connect the device to power supplies which correspond with the electrical requirements on the nameplate.Only use sockets with a protective earth (PE) conductor and a suitable power cable.

WARNING!

Risk to health if used incorrectly. If incubation is performed incorrectly, sample material may be released and the thermoblock and the heated lid damaged.

Ensure that the PCR plates are correctly inserted in the thermoblock. Always close the heated lid before heating the samples to prevent the lids of the tubes from bursting open.

WARNING!

Risk to health from contaminated devicePerform decontamination before storing or dispatching the device and/or its accessories.

WARNING!

Unsuitable tubes can result in sample material escaping. Unsuitable tubes may be so severely damaged that sample material is released.

Use only tubes whose properties meet at least the requirements specified in these operating instructions. This is especially important when working with infectious material.

CAUTION!

Injury from trapping or crushing. Do not place your fingers between the lid and the housing when opening and closing the device or when opening it into the cleaning position. Do not reach in under the open lid. Take care that the stand is properly engaged so that the lid stays in the opened position.

CAUTION!

Burns from hot thermoblock and heated lid. The thermoblock, the inner side of the heated lid and micro test tubes/PCR plates can reach temperatures of over 50 °C very quickly.

The heated lid should be kept closed until temperatures of 30 °C or less are reached. Take note of the symbols on the thermoblock warning that surfaces may be hot. If you are using well caps consisting of thermally insulating material, please keep in mind that the temperature on the inside of the heated lid can be significantly higher than the temperature displayed. Before starting cleaning wait for the thermoblock and heated lid to cool down.

CAUTION!

Injury from sharp-edged components. Sharp-edged components are accessible if the lid is opened. When the Mastercycler ep is cleaned, the sharp edges of the Rollflex cable and guide rail may lead to injuries.

Take special care and wear protective gloves.

CAUTION!

Poor safety due to incorrect accessories and spare parts.The use of accessories and spare parts other than those recommended by Eppendorf may impair the safety, function and precision of the device. Eppendorf cannot be held liable or accept any liability for damage resulting from the use of incorrect or non-recommended accessories and spare parts or from the improper use of such equipment.

Only use accessories and original spare parts recommended by Eppendorf.

3.2 Intended use

The Mastercycler ep is intended to be used in research and routine laboratories in the field of biomedical sciences.The Mastercycler ep is used to control the temperature of aqueous solutions, suspensions, and emulsions in closed micro test tubes for enzymatic reactions, typically for polymerase chain reaction (PCR).The Mastercycler ep may only be operated by skilled personnel with the appropriate training and qualifications.The Mastercycler ep is intended exclusively for indoor use.

3.3 Application limits

Never operate the Mastercycler ep in rooms at risk of explosion.Do not work on the Mastercycler ep with explosive, radioactive or highly reactive substances.

NOTICE!

Damage to the thermoblock from incorrect operation. Do not fill sample material directly into the thermoblock.

NOTICE!

Damage to electronic components due to condensation. After the device has been set up, condensation can form in the device (e.g. after it has been moved from a cooler to warmer environment).

Allow the device to warm up for at least 12 hours after set up before connecting it to the mains power supply.

NOTICE!

Device falls due to unsuitable work surface.Position the device on a level and stable work surface which is capable of bearing the weight of the device. The device must not be placed on a trolley or at an angle.

NOTICE!

Damage from overheating.Do not place the device close to sources of heat (e.g., radiator, drying cabinet).Do not expose the device to direct sunlight.Ensure free circulation of air by maintaining a distance of at least 10 cm on all sides of the device from adjacent devices and the wall and keep the underside of the device clear.

4.1 Starting and exiting epBlue

4.1.1 Starting epBlue and logging in to your account

To start epBlue, proceed as follows.

2. Enter your account name and your password.3. Click Login.

epBlue starts and the program window shows the Home tab.

Hint!

When the PC boots up, the epBlue server software starts automatically. If the server software is stopped while the PC is running, you must start it manually before starting epBlue. To start the server software, select Start - Programme - Eppendorf - epBlue Server from the Windows Start menu.

1. Double-click on the icon Eppendorf epBlue on the desktop, or select Start - Programme - Eppendorf - epBlue in the Windows Start menu.epBlue starts, and the login screen appears.

Hint!

If you have lost your password, please contact your administrator, who can set a new password for you.Once you are logged in as a user, you can change your own password at any time. To do so, select Tools - Account - Change Password from the main menu. For further information, please refer to the Operating Manual for epMotion with epBlue.

Depending on your user rights, there are up to five available tabs on the far left hand side of the program window:

• Home: epBlue always starts with the Home tab. This tab offers shortcuts to common tasks and allows you to access your recently used applications quickly (see The Home tab and the File Window on p. 15).

• Work: epBlue switches to the Work tab automatically when you have opened an application, but you can also access it by clicking with the mouse. In the Work tab, you can edit your own applications and run them on the available devices (see The Work tab for Mastercycler ep programs on p. 18).

• Labware: This tab is only displayed if you have the necessary user rights. epBlue switches to the Labware tab automatically when you have opened labware, but you can also access it by clicking with the mouse. The Labware tab allows you to customize labware for use with your system and, if you are authorized to do so, to create and edit your own labware combinations. For further information, please refer to the Operating Manual for epMotion with epBlue.

• Functions: This tab is only displayed if you have the necessary user rights. The Functions tab contains some general functions for configuring the system (see The Functions tab for Mastercycler ep functions on p. 32).

• Admin: The Admin tab is only displayed if you are logged in as administrator. It allows you, as administrator, to manage user accounts and groups. For further information, please refer to the Operating Manual for epMotion with epBlue.

4.1.2 Logging out or exiting epBlue

Hint!

You cannot log out of your account or exit epBlue while any of your applications are still running. If you need to log out or exit before your applications have finished, you must stop them manually (see The Work tab for Mastercycler ep programs on p. 18).

Logging out of your account

To log out of your account, proceed as follows.

1. Save any changes you have made to your applications (see The Work tab for Mastercycler ep programs on p. 18).

2. Select Tools - Account - Log out from the menu or click the Logout button.You are logged out of your account.

The login screen appears. A different user can now log in.

Exiting epBlue

To exit epBlue, proceed as follows.

1. Save any changes you have made to your applications (see The Work tab for Mastercycler ep programs on p. 18).

2. Select File - Exit from the menu.epBlue is closed.

4.2 The Home tab and the File Window

4.2.1 Opening a program to run it on the Mastercycler ep

To open a program that you want to run, proceed as follows.

1. Click Open / run applications in the Tasks section of the Home tab, or click the Open icon in the icon bar and select Open Application, or select File - Open / run applications from the main menu.The file window opens.

This section gives you a brief description of how to open a Mastercycler ep program. For detailed information on managing application files for methods and programs, please refer to the Operating Manual for epMotion with epBlue.

Hint!

You can start a program directly via the Run tab (see The Run tab - Starting the program on p. 29).Alternatively, a Mastercycler ep program can also be started by using the StartCycler command at the end of a method for epMotion 5075 MC. You can then run another method (without Cycler commands) on the epMotion 5075 MC, even while the program is still running on the integrated Mastercycler ep.However, please note that if you open the lid of the epMotion 5075 MC to access the Mastercycler ep, any method that is running on the epMotion at the same time will be stopped.For further information, please refer to the Operating Manual for epMotion with epBlue.

2. In the User list on the left hand side, select a user name to access that user's directory (usually your own).

3. In the Folder list, select the folder which contains the required Mastercycler ep program.The applications in the selected folder are now displayed in the Applications list.

4. In the Applications list, select the program you want to open.The properties of the selected program are displayed on the right hand side.

5. To open the selected program, click Open Application.The program opens in the Work tab, and epBlue switches to the Run tab, where you can run the program on a Mastercycler ep connected to your system (see The Run tab - Starting the program on p. 29).

4.2.2 Creating a new Mastercycler ep program

To create a new program, proceed as follows.

1. Click Create / edit applications in the Tasks section of the Home tab, or click the New icon in the icon bar and select New Application, or select File - Create / edit applications from the main menu.The file window opens.

2. In the User list on the left hand side, select a user name to access that user's directory (usually your own).

3. In the Folder list, select the folder in which you want to create the new program.The applications in the selected folder are now displayed in the Applications list.

4. To create a new program in the selected folder, click New Application in the properties section, or right-click in the Applications list and select New Application from the context menu, or click the Create new application icon above the Applications list.

A dialog window opens.

5. Enter a name for the new program. If required, enter a short description of the program in the Comment field.

6. Select the device type Cycler.7. Click Create.

The new program is created and displayed in the Applications list.

Every new program contains a standard sequence of commands. You can edit the program in the Work tab (see The Program tab - Defining the program on p. 21).

4.3 The Work tab for Mastercycler ep programs

4.3.1 Overview of the Work tab for Mastercycler ep programs

epBlue switches to the Work tab automatically when you have opened an application via the Home tab or the file window, but you can also access the Work tab by clicking with the mouse. In the Work tab, you can edit your own applications and run them on the available devices.

List of open applications

The left hand side of the Work tab displays a list of all open applications. Several applications can be open at the same time and can be edited or run in parallel. The current application is highlighted in darker blue. To switch between the applications, click on the application names in the list.

There are two types of applications:

• Method: an application for epMotion which defines the worktable assignment and steps for carrying out complex liquid handling procedures.

• Program: an application for Mastercycler ep which defines a sequence of temperature commands and heating and cooling cycles to be carried out with the Mastercycler ep.

Three tabs for editing and running Mastercycler ep programs

When you have opened a program, the Work tab shows three tabs:• Program: in the Program tab, you define the sequence of commands to be carried out when

you run the program (see The Program tab - Defining the program on p. 21).• Run: the Run tab allows you to start your program on one or several of the available devices

in your system (see Fig. 1 on p. 29).• Control: in the Control tab, you can monitor and control the devices on which your program is

currently running (see Fig. 1 on p. 31).

Icons in the Work tab for Mastercycler ep programs

When you have opened a program, the Work tab displays the following icons in the icon bar below the main menu.

• New... New Application: to create a new application for editing• Open... Open Application/Labware: to open an existing application/labware• Save: to save changes to your programs• Print: to print a report• Logout: to log out of your user account and exit the software• Run: to run the program on a device connected to your system• Stop: to stop the program run• Resume: to continue a program run that has been stopped• Abort: to abort a program run• Open lid / Close lid: to open and close the lid of the Mastercycler ep

Duplicating an open program

If a program is read-only or is running on a device, it is protected and cannot be edited. However, you can create a duplicate which you can edit.To create a duplicate of an open program, proceed as follows.

1. Select the program in the list of open applications on the left hand side.2. Right-click on the program name and select Duplicate from the context menu.

The file window opens.

The duplicate program is created and displayed in the Applications list. The file name of the duplicate program is a copy of the name of the original program file plus a number in brackets. If you create more than one duplicate of the same original program, the duplicates are numbered consecutively.

You can now open the duplicate program or edit it (see The Program tab - Defining the program on p. 21).

Saving the current program

To save the current program, proceed as follows.

1. Select the program in the list of open applications on the left hand side of the Work tab.The current program is highlighted in darker blue.

2. To save the program under the same name, click the Save icon, or select File - Save from the main menu, or right-click on the program name and select Save from the context menu.

3. To save the program under a new name, select File - Save As from the main menu, or right-click on the program name and select Save As from the context menu.

A dialog window opens.

4. Enter a file name and click Save.The program is saved in your user directory.

4.3.2 The Program tab - Defining the program

In the Program tab, you define the sequence of commands to be carried out when you run the program. To access the Program tab, select the Work tab on the left hand side of the program window, and then select the Program tab.

The Program tab is divided into four sections.The Program section is displayed in the top half of the Program tab. It shows the program as a list of commands and steps from left to right, in the order in which they will be executed.The Commands section is displayed below the Program section on the left. It contains icons for all the commands you can use to define a program.The Header section is displayed below the Program section in the center. It shows general settings which apply to the entire program.The Options section is displayed below the Program section on the right. It shows the parameters for the command or step which is currently selected in section 1, and allows you to edit these parameters.

Editing general program settings

In the Header section in the Program tab, you can edit some general settings which apply to the entire program. This allows you to define the control strategy and the behavior of the heated lid when the program is run on a device.

Hint!

Every new program you create already contains a standard sequence of commands which you can edit.

The following settings are available:• Lid temperature: specify the lid temperature for the heated lid. Values from 37°C to 110°C

are possible.If a lower temperature is entered, the heated lid remains switched off. If a higher value is entered, it will be reset to 110°C.

• ESP heated lid: if this option is active, the heated lid is lowered first, and the program starts after the lid has reached the specified temperature.If the option is not active, the heated lid descends immediately after the program has started.

• Switch off lid at low block temp.: if this option is active, the heated lid will be switched off if the block temperature in a step is lower than 15 °C.If the option is not active, the headed lid is switched off at the end of the program. However, if the last command in a program is a Hold step, the heated lid remains switched on until the operator confirms the step.

• Mastercycler: to create a program that is suitable for all types of Mastercycler ep, select "Any". This is also the standard setting.To create a program for a specific type of Mastercycler ep, select the type from the list. The available types are distinguished by their heating and cooling characteristics and partly by their gradient spreads. If a program is started on a device type other than that set in the header, a message will appear, warning you that some settings may not be suitable for the characteristics of the current device.

• Impulse (ep gradient S): if this option is active on Mastercycler ep gradient S devices, initial heating is accelerated using the pulse function.

• Temperature Mode: this option defines how the block temperature is controlled.– Fast (default setting): Use this setting for Fast PCR, for low reaction volumes (< 20 μL)

and for templates with a low G/C content. With this setting you achieve the shortest program runtimes.

– Standard: Block temperature control mode for standard applications. Use this setting for sample volumes between 20 μL and 50 μL or if the fast setting only results in a weak amplification. The program runtimes are a bit longer than with the fast setting.

– Safe: Block temperature control mode for difficult templates and large reaction volumes. Use this setting for sample volumes of 50 μL or more or for amplifying samples with a high G/C content. The program runtimes are a bit longer than with the standard setting.

• Simulate Mastercycler gradient: if this option is active, the temperature characteristics of the Mastercycler gradient will be simulated. This allows you to transfer and use established programs without further optimization.If this option is not active, programs which were originally created for the Mastercycler may need to be optimized for the Mastercycler ep, because the different temperature characteristics may influence the PCR results.

Overview of available Mastercycler ep commands

All available commands are displayed as icons in the Commands section below the Program section.The following commands are available for defining a procedure.All cycle commands can be repeated several times, according to the number entered ("x 1" to "x 99"). The standard setting is "x 30".

1 step: The 1 step command specifies a one-step temperature cycle.

2 step: The 2 step command specifies a two-step temperature cycle.

3 step: The 3 step command specifies a three-step temperature cycle.

n step: The n step command specifies a cycle program Step with an adjustable number of temperature Steps. After selecting this program step a dialog window appears for the following entries:

• Steps per Cycle: Number of temperature steps per cycle (1-20)• Number of Cycles: Number of cycles (1-99)

Hold: The Hold command maintains the temperature at the entered value until the operator confirms the step and so continues the program run.

Pause: The Pause command inserts a pause until the operator continues the program run.

Sound: The Sound command plays an acoustic signal.

Temp: The Temp command defines a temperature and time.

To add a command to the program, drag and drop it from the Commands section into the Program section (see Adding a command to the program on p. 24).To display and edit the parameters for a command or step in the program, click on the command in the Program section (see Editing the command or step parameters on p. 25).

Adding a command to the program

To add a command to the program, proceed as follows.

1. Click on the command icon in the Commands section of the Program tab, e.g. on the 3 step icon, drag the command upwards and drop it in the intended program position.

2. Alternatively, you can insert a new command before the current program step via the context menu. To do this, click on a command in the Program section to highlight it, right-click with the mouse and select a new command from the context menu, e.g. 3 Step Cycle.

The command is inserted into the program at the chosen position.

You can now edit the parameters for each program step (see Editing the command or step parameters on p. 25).

Editing the command or step parameters

When you insert a command into the program, the parameters for each step are set to common standard values, but you can edit the parameters for each step and command according to your requirements.

1. In the Program section of the Program tab, click on the step to select it.The selected step is highlighted in blue, and the command parameters are displayed in the Options section of the Program tab.

The basic settings for each step, i.e. the temperature and holding time, and the number of repetitions for each cycle of steps can be edited directly in the Program section.

2. To edit the temperature for this step, click on the temperature setting above the red temperature line.The temperature field opens and becomes editable.

3. Enter the required temperature and press the Enter key on the keyboard to confirm, or simply click outside the field.

4. To edit the holding time for this step, click on the time setting below the red temperature line.The time field opens and becomes editable.

5. Enter the required holding time and press the Enter key on the keyboard to confirm, or simply click outside the field.

6. To edit the number of repetitions for a cycle command, click on the repetitions setting below the green cycle line.The repetitions field opens and becomes editable.

7. Enter the required number of repetitions and press the Enter key on the keyboard to confirm, or simply click outside the field.In addition to these three basic settings, the temperature cycle commands and the Temp command have the following parameters you can edit in the Options section.

The following parameters are available:

• Temp: set the temperature for this program step.• Temp incr.: to increase or decrease the temperature with each cycle, enter the

temperature increment. Values from 0.0°C to 10.0°C are possible. To increase the temperature, enter a positive value; to decrease it, enter a negative value.In the Program section, a temperature increment is indicated by an asterisk next to the temperature setting below the red temperature line.

• Gradient: if this option is active, the temperature and increment settings above are deactivated, and the gradient function is used. It allows you to set each column of the block to a different temperature. Enter the temperature range in the fields from and to.To view the gradient, click the Show Gradient button in the lower part of the Options section. A chart window opens, where you can enter different temperature settings and check the resulting gradient. Please note that the values you enter in the chart window will be discarded when you close the window. You must still enter the values manually in the Options section.In the Program section, a gradient setting is indicated by lines above and below the red temperature line.

• Time: set the holding time for this program step.• Time incr.: to increase or decrease the holding time with each cycle, enter the time

increment. Values from 00:00 to 01:00 are possible. To increase the holding time, enter a positive value; to decrease it, enter a negative value.In the Program section, a time increment is indicated by an asterisk next to the time setting below the red temperature line.

• Ramp: set the speed at which the set temperature is reached. The standard setting is 100%. Values from 1 to 75% and the value 100% are possible.

8. Click the Apply button to apply the changed settings to the command.The display in the Program section is adjusted to the new settings.

Deleting a command from the program

To delete a step or cycle from the program, proceed as follows.

1. In the Program section of the Program tab, click on the step to select it.The selected step is highlighted in blue.

2. Right-click on the step, and select Delete step from the context menu.

Hint!

Cycles are always deleted completely, you cannot delete individual steps from a cycle. This means that if the step you delete is part of a cycle, the entire cycle will be deleted.

The Program section is cleared and all commands are deleted, except the End command, which cannot be deleted.

You can now define a new program by adding the required commands (see Adding a command to the program on p. 24).

4.3.3 The Run tab - Starting the program

The Run tab allows you to start a program on one or several of the available devices in your system. To access the Run tab, select the Work tab on the left hand side of the program window, and then select the Run tab.

Sample preparation

In order to achieve an optimum temperature transition, ensure that the tubes sit correctly in the Thermoblock and do not wobble. Do not use tubes that are not sufficiently temperature-resistant (to approx. 120°C). This requirement also applies to foils for sealing PCR plates.The controllable lid heating also allows you to use foil types that melt above 100°C. If you use these foil types, set the lid heating to 95°C.The Mastercycler ep gradient and Mastercycler ep gradient S can be equipped with up to 96 PCR tubes (0.2 ml) or one 96-well PCR plate. In order to ensure even pressure of the heated lid when using tubes, we recommend that you position a tube in each corner of the Thermoblock and distribute additional tubes evenly in the block. The Mastercycler ep 384 can be equipped with a 384-well PCR plate.

Starting the program

To start a program in the Run tab, proceed as follows.

1. Open the program (see Opening a program to run it on the Mastercycler ep on p. 15).2. Change to the Run tab.

The Run tab shows a list of devices available in your system.

3. Select the device you want to use for this program run and click Start.The following dialog window opens.

4. From the list Block settings, select whether the block is equipped with tubes or a plate, and confirm with OK.The program starts, and the display switches to the Control tab (see Fig. 1 on p. 31).

4.3.4 The Control tab - Monitoring and controlling the program

On the Control tab, you can monitor and control the devices on which your programs are currently running.epBlue changes to the Control tab automatically when you have started a program via the Run tab (see Fig. 1 on p. 29).

The Control tab for programs is divided into five sections.

The Program section (section 1) is displayed in the upper part of the Control tab. While the program is running, it shows the current program step.The Control section (section 2) is displayed in the lower center of the Control tab. The Control icons on the left hand side allow you to pause, to open and close the lid of the Mastercycler ep for manual steps, and then to continue or to abort the run.The Temperatures section (section 3) in the bottom left part of the Control tab shows the current temperature of the block and lid, and indicates the status of the Mastercycler ep.The Time section (section 4) shows the time the program was started, as well as the remaining runtime and the time the program will end.The Step details section (section 5) shows the number of the current step, the number of the current cycle with the total number of cycles, the programmed temperature and the remaining duration for this step.

Controlling the program run

While the program is running, the current step is displayed in the Program section.The Control icons allow you to control the program run. The following options are available.

4.4 The Functions tab for Mastercycler ep functions

4.4.1 Overview of the Functions for Mastercycler ep

The Functions tab contains some general functions for configuring the system.

List of available devices

The left hand side of the Functions tab displays a list of all available devices. Please note that while a program is running on a device, it does not show up in this list. To edit the functions for an active device, you must wait for the current program to finish, or abort the program. The device that is displayed on the right is highlighted in darker blue. To switch between the devices, click on the device names in the list.

Tabs for configuring devices

If a Mastercycler ep is selected in the list of available devices on the left, there are four additional tabs within the Functions tab. Click on the tabs to access the corresponding function and its settings.The following functions are available:

Stop: to stop the program run. The device will stop at the current step or action and wait for further instructions. The other Control icons become active.

Start: to continue the program run. The device will resume the program run until the end, or until you stop it again.

Abort: to abort the program run. The device will abort the program run and return to its initial state.

Open lid: to open the lid of the Mastercycler ep for additional steps you want to carry out manually.

Close lid: to close the lid of the Mastercycler ep.

This tab is only displayed if you are logged in as a member of a user group with the necessary user rights, for example Administrator or User Level 2.

• Settings: to edit some basic settings and to view a protocol of the last PCR program (see Settings on p. 33)

• System: shows the current temperatures as measured by the respective sensors, and allows you to carry out the calibration and validation functions (see System on p. 33)

• Properties: to view technical information about the device (see Properties on p. 34)

• Update: to carry out a firmware update (see Update on p. 35)

4.4.2 Settings

The Settings tab allows you to edit some basic settings and to view a protocol of the last PCR program.

The following options are available:• In the Lid section, you can set a target temperature to bring the ESP heated lid to that

temperature. The actual temperature is displayed in the respective field. To heat the lid to the target temperature, activate the checkbox Heat.To open the lid, click Lid open; to close it, click Lid close. The current status of the lid is displayed on the right.

• In the Incubate section, you can set a target temperature to bring the Thermoblock to that temperature. The actual temperature is displayed in the respective field. To heat the Thermoblock to the target temperature, activate the checkbox Incubate.

• In the Autorestart section, you can activate the Autorestart option and set a maximum time after which the program should continue in case of a power outage. If the power outage exceeds the time specified here, the program will be aborted.

• The Protocol section displays the protocol of the last PCR program processed. Each time a new program is started on the cycler, the previous protocol is overwritten.

4.4.3 System

The System tab shows the current temperatures as measured by the respective sensors. It also allows you to carry out the calibration and validation functions.

• The Sensors section shows the current temperatures of the lid and of the block (left, center, and right positions).

• In the Calibration / Validation section, you can verify (validate) and adjust (calibrate) the device temperature with the help of a temperature sensor. The sensor is a component of the Temperature Verification System, which is available separately from Eppendorf.

4.4.4 Properties

The Properties tab displays some technical information about the device.

The Properties section shows the following information:• Firmware: the current firmware version.• Lid motor X / Lid motor Z: the software version of the lid motor.• Last User: the name of the last user.• Last Program: the last operated PCR program.

The Block section shows the following information:• Block: the type specification of the cycler block.• Serial No.: the cycler serial number.• Last calibration: the date of the last calibration.• Last validation: the date of the last validation.

4.4.5 Update

The Update section allows you to carry out a cycler firmware update.

To carry out a firmware update, proceed as follows.

1. Under Flashfile, specify the location of the new firmware file.2. Click Flash.

The firmware update is carried out, and the progress is shown under State.

3. When the firmware update is complete, exit the client and the server software. Then restart first the server, then the client software.

8. From the list Block settings, select whether the block is equipped with tubes or a plate, and confirm with OK.The program starts, and the display switches to the Control tab (see The Control tab - Monitoring and controlling the program on p. 30).

The progress and current status of the program is displayed. The Control icons allow you to control the program run.

Troubleshooting

6.1 General errors

It is possible to eliminate faults in programming or in the handling of the device by correcting the cause of faults shown on the display. Technical faults may be triggered by faults such as a power failure or power fluctuations. In most cases it is therefore sufficient simply to switch the device off and back on again after about 10 seconds. If the fault occurs again, please note the fault code (e.g. 0x0B04) and inform Eppendorf Service.

Hint! The Mastercycler ep is permanently connected to the epMotion 5075 MC. Dismantling for servicing may only be carried out by Eppendorf Service.

Electric shock.Switch off the device and disconnect the power plug before starting maintenance or cleaning work.

CAUTION!

Burns from hot thermoblock and heated lid. The thermoblock, the inner side of the heated lid and micro test tubes/PCR plates can reach temperatures of over 50 °C very quickly.

The heated lid should be kept closed until temperatures of 30 °C or less are reached. Take note of the symbols on the thermoblock warning that surfaces may be hot. If you are using well caps consisting of thermally insulating material, please keep in mind that the temperature on the inside of the heated lid can be significantly higher than the temperature displayed. Before starting cleaning wait for the thermoblock and heated lid to cool down.

NOTICE!

Damage from the use of aggressive chemicals.Do not use any aggressive chemicals on the device or its accessories, such as strong and weak bases, strong acids, acetone, formaldehyde, halogenated hydrocarbons or phenol.If the device becomes contaminated with aggressive chemicals, clean it immediately with a mild cleaning agent.

We recommend that you regularly clean the surfaces of the Mastercycler ep.

Maintenance

7.1.1 Cleaning the surfaces

Clean the surfaces of the Mastercycler ep with a damp, lint-free cloth. Use a neutral lab cleaner if necessary.

7.1.2 Cleaning the heated lid

1. Slide the heated lid into the rear position.2. Fold the heated lid into a vertical position.3. Remove any contamination with a damp, lint-free cloth. Use a mild lab cleaner if necessary.

CAUTION!

Injury from sharp-edged components. Sharp-edged components are accessible if the lid is opened. When the Mastercycler ep is cleaned, the sharp edges of the Rollflex cable and guide rail may lead to injuries.

Take special care and wear protective gloves.

10.1 Disposal

Always observe the statutory requirements when disposing of the product.
