Role of cortical spreading depression in ischemia degeneration. (date: Oct-8-2015)

Análisis de regresión dual en redes “resting state” en deterioro
cognitivo leve con MEG MENTOR: FERNANDO MAESTU SUMMARY: El deterioro cognitivo leve (DCL) se considera como una fase previa a la enfermedad de Alzheimer en el 30% de los diagnósticos, es ahí donde reside el interés de su caracterización para la comunidad científica. La muestra que se utilizará para completar este proyecto está comprendida por sujetos con deterioro cognitivo leve (DCL) y ancianos sanos. De estos individuos disponemos de datos neuropsicológicos, imagen de resonancia magnética (MRI) estructural, y registros neurofisiológicos con Magnetoencefalografía (MEG). El objetivo de este proyecto será la identificación de las redes de “resting state” en ambos grupos a partir de la actividad MEG registrada cuando los sujetos se encontraban en “resting state” (sin tarea, ‘off task’), y el estudio de las diferencias estadísticas entre las redes de ambos grupos (análisis de regresión dual). Desarrollo de equipo de medida automática de propiedades
mecánicas de células MENTOR: GUSTAVO R. PLAZA
SUMMARY: La comunidad científica ha establecido que las propiedades mecánicas de las células
son un marcador útil del estado celular. Por ello, resulta de enorme interés disponer de técnicas
que permitan realizar tales medidas de una forma conveniente y reproducible. Actualmente, las
diferentes técnicas de medida se encuentran en un periodo de evolución hacia su automatización.
En este marco, en nuestro laboratorio perseguimos desarrollar de un sistema de ensayos de
microaspiración de células empleando un dispositivo de vidrio con microcanales y microscopía
óptica. La propuesta es que el proyectando contribuya con su trabajo al desarrollo del sistema, que
incluye la fabricación del dispositivo con microcanales en colaboración con el ISOM, la puesta a
punto del equipo, la realización de ensayos de calibración y la realización de medidas de
propiedades mecánicas de diferentes células eucariotas.

Estudio de dinámica intracelular en células fúngicas mediante
análisis digital de imágenes
MENTOR: GUSTAVO R. PLAZA
SUMMARY: En este trabajo se pretende contribuir al estudio de la dinámica intracelular de motores
moleculares y vesículas durante el crecimiento de células fúngicas, de interés médico. Para ello, el
proyectando trabajará en el desarrollo de la herramienta análisis de series de imágenes obtenidas
mediante microscopía de fluorescencia, con marcadores de diferentes componentes celulares. Se
empleará la plataforma MATLAB.
Actualmente numerosos trabajos de investigación en el campo biomédico son el resultado de
colaboración de equipos multidisciplinares y el trabajo propuesto se realizará en el marco de la
colaboración entre investigadores del CTB e investigadores del Centro de Investigaciones
Biológicas (CSIC). Dicha colaboración multidisciplinar contribuirá a enriquecer el trabajo,
facilitando la interacción del proyectando con investigadores con muy diferentes perfiles.

Fibras de seda artificial con aplicaciones biomédicas MENTOR: GUSTAVO R. PLAZA
SUMMARY: Las sedas son materiales proteicos que tienen excelentes propiedades mecánicas –
especialmente las fibras de seda de araña– y de biocompatibilidad y actualmente se trabaja en
desarrollar diferentes aplicaciones biomédicas para este material.
Una de las líneas de investigación que se sigue es la producción de fibras de seda obtenidas
mediante ingeniería genética, de forma que las proteínas se expresan en un organismo modificado
genéticamente, como por ejemplo bacterias. El objetivo es obtener proteínas similares a las de las
fibras de seda de araña y después procesarlas para obtener fibras con el objetivo de que sus
propiedades mecánicas reproduzcan las de las fibras naturales. Conseguirlo no es sencillo (en las
glándulas de las arañas la disolución de proteínas sufre un proceso completo y es sometida a
diferentes cambios).
El trabajo estará dedicado a la caracterización mecánica y microestructural, así como el estudio de
la posible mejora de sus propiedades, de fibras obtenidas a partir de proteínas expresadas en
bacterias.

1.1 Brain functional networks’ analysis TUTOR: Javier Buldú
ABSTRACT: In this project we will build functional networks associated with brain activity from
both healthy subjects and from subjects with some kind of neurodegenerative disease, in order to
understand its structure and relationship with the developing cognitive processes. From data
obtained using magnetoencephalography , we will detect those nodes whose dynamics evolve in a
coordinated manner, creating connections between different cortical regions based on their timing ,
and obtaining what is known as a functional network. Then we apply the Theory of Complex
Networks to analyze the topology of these networks.

ABSTRACT: We will investigate how the complexity, entropy and irreversibility of brain regions
influence the correlation and, in turn, the topology of a functional network. Our main concern is
whether the actual methods for obtaining FNs are not detecting the real functional connections due
to the different kind of dynamics each brain region has. We will combine real data from EEG and
MEG recordings with numerical simulations of nonlinear systems where the real connections are
known with the aim of testing what is the optimal measure of correlation that recovers the actual
functional connectivity. Ultimately, the goal is to identify what is the measure of correlation
(Synchronization Likelihood, mutual information, Granges causality, phase locking value, phase lag
index, phase coherence,…) that better recovers the functional dependencies of a network with
heterogeneous dynamics.

view: (a) we will try to find the differences/similarities between FNs (obtained with EEG and MEG)
and ANs (obtained from Diffusion Tensor Imaging DTI) and (b) we will define new indicators that
quantify the ability of a network to change its structure. In this way, we will analyze how functional
brain networks reorganize during a memory task and how their resemblance with the ANs is
altered. Next, we will investigate how the dynamical properties of a FN change when a certain brain
disease (Alzheimer, Parkinson or Mild Cognitive Impairment) arises and define the topological
parameters capturing the ability of a FN to reorganize during a certain task or, on the contrary,
measuring the impairment due to a brain disease.

ABSTRACT: The student will revisit different models of single neuron’s dynamics and different
ways to simulate each neuron-to-neuron coupling (from chemical to electrical synapses) in order to
choose the single-unit model that better fits with the dynamics observed in real neuronal cultures.
The student will construct a network model having over time-dependent adjacency matrices
obtained from experimental observations from our Laboratory. By means of extensive simulations,
the student will reconstruct the emerging functional networks and compare them with the
experimental ones.

ABSTRACT: The project consists in culturing dissociated invertebrate neurons grown on top of
arrays of microelectrodes and acquire at each day in vitro optical images of the network structure
to extract the adjacency matrix informing about the connectivity among neurons (AN) and
simultaneously record the extracellular activity to obtain a weighted functional network (FN) from
the phase synchronization between neuron phases. From both the AN and FN, the student will
calculate a set of topological network quantities, to simultaneously compare the time evolution of
the topological properties of both AN and FN and check to what extent the underlying structural
network supports the observed functional network organization.

Summary This proposal of Final Thesis for Undergraduate and Masters Students is englobed in a research Project which is a joint collaboration with the Public Hospitals in the Region of Madrid. The goal of this Project is to automate the processes of querying that integrate all the structured and non-structured information from the patients. Health Records constitute one of the greatest sources of knowledge about diseases, diagnoses and treatments, in which it contains many years of praxis from the physicians. Nevertheless, it is not easy to extract this knowledge because of the unstructured nature of this data, that implies the aplication of Natural Language Processing techniques (Text Mining), to give them structure and be able to query about them, and to apply standard Data Mining techniques. In this scenario, it is very important the developement of new tools that allow the automática extraction of information hidden in Health Records, transforming them in structured data that could be integrated with other from different sources, with the objective of realizing semantic queries.
Goals To develop a module that allows the structuration of Health Records.
To achieve this objective, different partial goals are proposed:

Summary This proposal of Final Thesis for Undergraduate and Masters Students is englobed in a research Project which is a joint collaboration with the Public Hospitals in the Region of Madrid. The goal of this Project is the automatization of the querying processes that integrates all the structured and non structured information of the patients. The visual analysis of images used for the diagnostic of concrete diseases or patologies can be based on criteria not clearly defined and with high variability depending of the circumstances, the environment, and any other factors not always identifiable. The automatic analysis of images (Image Analytics) allows us to stablish decission criteria more consistent base don the analysis of historical data, and the extraction of the characteristics and/or measures not easily identified by a human observer. This allows to assign objetively a disease or status to the patient, helping the physician to the diagnostic or even, to extract patterns related to the disesaes, diagnosis and treatments, that could provide knowledge in the biomedical research. In this scenario, it is very important the developement of new tools that allow the automática extraction of information hidden in Health Records, transforming them in structured data that could be integrated with other from different sources, with the objective of realizing semantic queries.

Title: Design and implementation of a module for the

Summary This proposal is englobed in a research Project whose objective is to create, validate and manage semantic annotation of geo-spatial data for searching and discovering of knowledge in the scope of hidric anomalies in farm fields. This goal is base don the hypothesis that the enrichment of information contained in the raw satelital images, by the semantic annotation of those, that allows to realice semantic queries that will allow the search and discovery of the information and the posterior decissions related with hydric anomalies in the fields. It is also very important that this methodologies are automatic or semi-automatic, removing or minimizing the participation of an operator, because the volumen of images of the observation of the Earth increases day by day and the processing capabilities is practically constant, due to the dependency in most of the cases, in which the annotation of the images by an expert in the field is included.
Goals The goa lis to develop a module to allow the automatic annotation of satelital
images.

Summary This proposal of Final Thesis for Undergraduate and Masters Students is englobed in a research Project which is a joint collaboration with the Public Hospitals in the Region of Madrid. The goal of this Project is to automate the processes of querying that integrate all the structured and non-structured information from the patients. Health Records constitute one of the greatest sources of knowledge about diseases, diagnoses and treatments, in which it contains many years of praxis from the physicians. Nevertheless, it is not easy to extract this knowledge because of the unstructured nature of this data, that implies the aplication of Natural Language Processing techniques (Text Mining), to give them structure and be able to query about them, and to apply standard Data Mining techniques. One of the greatest challenges of the analysis of Health Reports is the degree of specialization of texts that contain medical terms and acronyms. Acronyms can refer to the number of words and the main task is their dissambiguation for a correct detection.

In Natural Language Processing it is fundamental to know the
structure of the sentences written in a free text to know the
information relative to the subject and predicate. The generation of a
parser that is able to analyse simple sentences is needed. This parser
has to receive a series of morphosyntactic data that is able to generate a
tree related to the syntactic structure of a sentence for the detection of
the links among the different terms.
Goals To develop a module that allows the structure of Health Records.

Caracterización y medidas experimentales de un nuevo prototipo de
nanotecnología hipertérmica contra el cáncer (varios proyectos) MENTOR: José Javier Serrano Olmedo SUMMARY:
1. El objetivo de este proyecto consiste en realizar la caracterización térmica de un nuevo prototipo de hipertermia magnética ya existente, así como en diseñar y llevar a cabo una serie de procesos experimentales que permitan validar la técnica, que incluyen los ensayos de biocompatibilidad y mortandad inducidas en células tumorales. El proyecto se realiza en el Laboratorio de Bioinstrumentación y Nanomedicina (Life Supporting Technologies) del Centro de Tecnología Biomédica, y en colaboración con el Centro de Electrónica Industrial de la UPM.
2. El objetivo es el diseño y realización de pruebas experimentales en modelos animales (ratones) que permitan validar el sistema de hipertermia óptica ya existente desarrollado en el Laboratorio de Bioinstrumentación y Nanomedicina (Life Supporting Technologies) del Centro de Tecnología Biomédica, para así optimizar los parámetros del sistema y diseñar una tecnología efectiva que a medio/largo plazo pueda utilizarse en la práctica clínica. El proyecto se realiza en colaboración con Instituto Ramón y Cajal del CSIC.
3. El objetivo de este proyecto se centra conseguir mayores porcentajes de muerte celular en la aplicación de técnicas de hipertermia óptica, gracias a modificaciones y mejoras a implementar sobre un sistema ya desarrollado en el Laboratorio de Bioinstrumentación y Nanomedicina (Life Supporting Technologies) del Centro de Tecnología Biomédica, desde los puntos de vista mecánico, óptico y biológico.
4. El objetivo es la mejora del sistema de inducción de daño celular mecánicamente mediante nanopartículas magnéticas. Mediane el uso de fuertas magnéticas de baja frecuencia es posible desestabilizar las células cancerígenas sin los efectos secundarios derivados de la alta frecuencia de los equipos convencionales. El proyecto consiste en desarrollar un módulo de aislamiento térmico de muestras de cultivos celulares a prueba.

Desarrollo de una herramienta para la selección de ventanas
temporales sin artefactos en señales biomédicas obtenidas en equipos
clínicos operativos en la UCI pediátrica del HULP de Madrid MENTOR: Joan Riera Banal/José Javier Serrano Olmedo SUMMARY: Desarrollar una herramienta para la detección de ventanas libres de ruido y artefactos de distintas señales biomédicas procedentes de la UCI de neonatos del Hospital Universitario Ramón y Cajal, utilizando distintos criterios para asegurar dicha condición. Esta herramienta permitirá la obtención de señales fiables como base para la investigación llevada a cabo en el Hospital Universitario La Paz. Se programará un toolbox en matlab para la visualización y selección automática de ventanas mediante distintos parámetros y su posterior exportación. de herramientas de realidad virtual y realidad aumentada para la
integración laboral de personas discapacitadas visualmente MENTOR: JOSÉ JAVIER SERRANO OLMEDO SUMMARY: Para mejorar la independencia de las personas ciegas dentro de su entorno laboral, se plantea el uso de un nuevo concepto de realidad aumentada “mirada electrónica” o e-SIGHT, que proporcionara al trabajador la información relevante sobre del estado del contexto físico que le rodea en tiempo real y sobre sucesos físicamente alejados, pero que forman parte del contexto directo en el que el trabajador se desenvuelve durante su actividad laboral. El desarrollo propuesto consta de varios proyectos, con los cuales se realizará una plataforma de realidad virtual que sirva como demostrador del concepto y como vehículo para la interacción con usuarios finales cuya experiencia pueda servir para mejorar el diseño de las interfaces del futuro sistema real. Validación de un sistema de audiometría objetiva MENTOR: JOSÉ JAVIER SERRANO OLMEDO SUMMARY: Objetivo: validar un prototipo de un sistema de medida de la pérdida de audición que mide de forma autónoma, sin necesitar de la colaboración del paciente. Aplicación: Las técnicas actuales son subjetivas, necesitan de la declaración del paciente de que oye o no oye tonos de distintas frecuencias. Esto no vale para niños muy pequeños o para simuladores, por ejemplo. El diagnóstico precoz de la incapacidad o deficiencia auditiva en bebés, hoy imposible, es esencial para la aplicación de audífonos que les permitan un desarrollo normal desde el nacimiento. Metodología: mejorar el prototipo actualmente disponible en el laboratorio y participar en pruebas en hospitales y residencias geriátricas para toma de medidas y comparación con los resultados de los equipos convencionales. Desarrollo de un sistema de test objetivo del dolor (Quantitative
Sensory Testing, QST) MENTOR: JOSÉ JAVIER SERRANO OLMEDO SUMMARY: Son varios proyectos, cada uno afronta una parte del sistema electromecánico. Objetivo: desarrollar un prototipo de un sistema pendiente de patente que implementa las 13 pruebas del QST, estándar internacional para valoración del dolor neuropático. Aplicación: la valoración del dolor es hoy muy dependiente del operador, por lo que un equipo automatizado permitiría obtener resultados mucho más comparables entre instituciones clínicas, y por tanto dar lugar a una mejor comprensión de cada caso y de la enfermedad en general, permitiendo diagnósticos más certeros, y consecuentemente terapias más adecuadas. Metodología: se desarrollarán varios dispositivos: un emulador software del sistema automático, y distintos elementos electromecánicos que implementan distintos elementos del sistema.

Desarrollo de dispositivos detectores de bacterias MENTOR: JOSÉ JAVIER SERRANO OLMEDO SUMMARY: El objetivo es desarrollar biosensores para detectar microorganismos en concentraciones muy pequeñas en muestras in vitro, que tengan a la vez una elevada sensibilidad, y un coste de fabricación muy barato (low-cost biosensors), de modo que su uso pueda generalizarse mucho tanto en zonas en desarrollo con enfermedades infecciosas endémicas como para la detección de contaminación bacteriana de alimentos en la cadena de distribución alimentaria. Se trata de varios proyectos, cada uno con una tecnología que permite una aproximación diferente: balanzas de cuarzo que explotan o dielectroforesis. En ambos casos se combinan estas tecnologías tradicionales con nantechnología para mejorar la sensibilidad final. Simulador de un monitor no invasivo de glucemia intersticial MENTOR: JOSÉ JAVIER SERRANO OLMEDO SUMMARY: El objetivo es cuantificar la concentración de glucosa intersticial de forma continua (cada pocos minutos) y no invasiva mediante una técnica óptica. Para ello se modificará un dispositivo ya existente que simula la interacción de la luz con un phantoma de piel. Se debe evaluar la calidad del sistema logrado que incluye procesado de las señales de forma que se haga avanza el prototipo actualmente disponible en el laboratorio. Desarrollo de un simulador de presión arterial y su sistema de medida MENTOR: JOSÉ JAVIER SERRANO OLMEDO SUMMARY: Objetivo: Diseñar un prototipo de monitor de presión arterial portable compatible con la actividad física. Aplicación: Los sistemas actuales de medida de la presión arterial, si son portátiles y compatibles con la actividad física no son muy fiables, y si son fiables, son fijos, no móviles. Pero es muy importante contar con sistema móvil y fiable para uso por parte de personas con hipertensión. Metodología: Diseñar, construir y probar un sistema basado en el uso de ultrasonidos de alta frecuencia. El sistema no será probará con un fantoma de presión arterial como primer paso para un sensor realmente operativo. Diseño de un dispositivo ocular para mejora de la terapia de
braquiterapia MENTOR: JOSÉ JAVIER SERRANO OLMEDO SUMMARY: Objetivo: Encontrar la estructura de campos magnéticos fijos o alternos para lograr recubrir con un ferrofluido patentado por el grupo de investigación estructuras que imiten la forma de los tumores de retina. Aplicación: Modificar el tratamiento actual de los tumores de retina para reducir los efectos secundarios de la braquiterapia y aumentar su eficacia. Metodología: Simular el movimiento de ferrofluidos patentados por el laboratorio y realizar un fantoma de tumor de retina para probar diseños. Simulador de movimientos de partículas magnéticas en campos
magnéticos alternos MENTOR: JOSÉ JAVIER SERRANO OLMEDO SUMMARY: Objetivo: una herramienta software que permita estimar el movimiento colectivo de nanopartículas magneticas en suspensión en fluidos viscosos, sometidas a la acción de campos magnéticos alternos de baja frecuencia y en un recipiente que puede estar fijo u oscilar. Esta herramienta permitirá comprender las medidas obtenidas con equipos de magnetometría en muestras líquidas, a partir de las cuales será posible desarrollar un nuevo tipo de sensores para la
detección de contaminación por nanopartículas magnéticas en tejidos, y de medida de propiedades mecánicas de fluidos biológicos. Metodología: mediante herramientas de cálculo (matlab, etc.) se desarrollarán programas que implementan por métodos de diferencias finitas, la trajectoria de partículas aisladas. La agregación de múltiples simulaciones generará los datos estadísticos que son el objetivo a lograr. Diseño de una microantena para MRI intraoperatorio MENTOR: JOSE JAVIER SERRANO OLMEDO/RODOLFO MAESTRE SUMMARY: Objetivo: Desarrollar bobinas receptoras MRI integradas en el gastroscopio o endoscopio compatible con la tecnología de resonancia magnética. Aplicación: Observación de tumores en personas In vivo, a las cuales se les inserta un endoscopio con una antena MRI por el orificio natural del cuerpo humano. Metodología: Simulación, diseño, desarrollo y pruebas de las antenas MRI, verificando su funcionamiento en imágenes RM, realizando pruebas en un Phantom o In vitro con animales, mediante la técnica de imágenes RM potenciada en T1 y T2 con una matriz de 192x256 ó 256x56 con 4 o 5mm de grosor y FOV =11 a 13cm.
